The Oracle asks the Architect if he will keep his end of the bargain he made with Neo. His reply is "What do you think I am? Human?"They definitely would have integrated Cypher into the Matrix again.

They'd have to change the minds of everyone to know that Cypher was someone "important" like an actor. How can they? there would be chaos, everyone would notice all the glitches and everything. They change the walls of a building and there's already a glitch that Neo notices. The machines would rather efficiently get to their goal than to change everything. These machines are programmed to uphold the biggest lie to humanity, they will continue to lie.
